Essentially your missing out on materials in the short term, but not the long term. However, any fort you don't secure will be automatically secured before the next chapter. I thought if I didn't I wouldn't get any materials. Don't bother with securing forts unless you have a reason (such as having extra time right at the end of the mission.)
